Concussion substitute Yuzvendra Chahal took three wickets as controversy erupted during the first T20I.
Jadeja, who struck important runs towards the end of the innings, had top-edged a Mitchell Starc bouncer onto his helmet.
The left-arm spinner was ruled out of the game during mid-innings as Australia coach Justin Langer was seen having a heated argument with match referee David Boon before the start of Australia’s run-chase.
Legspinner Chahal continued to pile on misery for the hosts by removing Aaron Finch for 35 and star batsman Steve Smith in quick succession.
He then had Matthew Wade caught at deep mid-wicket to put curtains on Autralia’s run-chase.
This was India’s second successive win of the tour after edging out Australia in the last ODI.
Jadeja had called out a trainer after he had apparently pulled his hamstring in the 19th over.
Australia have already lost opener David Warner due to a groin injury for the T20 series while Marcus Stoinis has been recovering from a soft tissue injury.
The second game of the three-match series will be played in Sydney on Sunday.
